I don’t think Khan accused Kirk of knowing the planet would be destroyed; he accused Kirk of never checking on Khan’s colony’s progress. A valid criticism, all things considered.

The Prophet stories definitely got better over the course of the series. If you cut them, you’d really miss #GulDukat’s arc, and some major character shake-ups in the latter part of the series.
